He suffered a "relatively minor" right thigh muscle injury, according to the England and Wales Cricket Board. England leads the series 2-1, with the final two games taking place on Saturday and Sunday.
Morgan scored 17 in the first match, which his team lost convincingly after being bowled out for 103.
England then tied the five-match series 1-1, with Morgan contributing 13 runs in a one-run victory.
After England failed to chase down a total of 224, the West Indies won the third game.
